Download the Server Files, extract them in your game server folder (cstrike, czero or dod according to the game mod you are running), edit what you want from addons/amxmodx/scripting and compile.

From the command line is harder so, if at all possible, go for the PHPMyAdmin as Geesu suggested, if not post back. Grab it from the Warcraft 3 FT Downloads Page.
I strongly advice you to switch over to AMX Mod X though, since it's newer, less bug prone, maintaned and the only platform for which any Warcraft 3 MOD is being developed for.

Stop being lazy, read the readme.txt that is in the file you downloaded and use the Search.

I'm unable to reproduce. Helm is working with AMD64. Tested shots to the head at close range with deagle and at long range with awp . You can use any of the mods with AMX Mod X 1.60 just extract one over the other. Also there are alternatives to the Vault at least for Warcraft 3 XP and Warcraft 3 FT, just use the Search or visit the respective help forums.
